the 490r/498t pickups are used a lot throughout Gibson.
I found over time I didn't like the gritty sound of them, so I pulled them out finally and put in a set of JB Bona-PAF's

There have been various changes to the Gibson Historic line over the years. The last two changes have happened in 2009 and 2012. IMHO (and to many) 2009-2011 is the most desirable era. Many improvements happened in 2009. In 2012, the inlays were improved (more historically accurate) but the majority of guitars now have a two piece laminated rosewood fretboard (issues that you may have heard stemming from the Lacey Act). Previous year Historics are still very nice guitars, but you will note various differences in neck shape, tenon, pots, pickups, etc.

Based off of your choices, my own preference is for the R9 as LP Customs are not my particular cup of tea, but both are nice guitars. =-)

For pickups, I prefer the BurstBuckers, which will be much more PAF like than the 498T and 490R.

You start at the neck - do you like 59, or 60?
Then get to the PUPs - it's certainly the case that "they're all good" - just what sounds good to YOUR ears (with your rig)?

If you're taking a poll - which you shouldn't do smile - put me down for a 59 neck with the the burstbuckers!

Have to say I love the BB's in my R8, which is unusual as I didn't like whatever was in my 08 standard (Think they were 2&3's whilst the R8 has 1&2's).
I tend not to change pickups unless they are really nasty, always try and work with what the designers intended.

I'd definitely go with a 2011 historic R9. I think Gibson made a step forward with the 2011 production. Played several of them them from R0 to R9 and all were great, to be honest among the best guitars I have ever played.
