maybe he wired it up like a gibson.  Fender has always wired their guitars baically the same way since the 50's and now gibson does too.  Vintage is considered 50's Gibson and modern is basically everybody now.  I bought a RS guitarworks kits this week and installed it yesterday and let me tell you I know for a fact that the sound I got wasn't all the high quality kits doing but the fact that I wired it like a Gibson.  It still sound like a fender but I think it sounds less sparkling darker for sure.  Also seems heavier sounding to me.

Joe was given a Rory Strat by Fender and I remember him saying that it was a fine guitar but they would be modifying it.

I'd bet the farm its just Gibson Vintage wiring.  Huge impact on a Stratocaster.  I just did mine that way and it still sounds like a Strat, but it doesn't act like a Strat when you start turning tone knobs and volumes.  I can't describe it any better then saying its more agressive.

like 500k pots instead of standard 250k? or is there more to the story.

I'm not sure what it is honestly but I believe it has something to do with the leads being soldered to a different lug then normal.  It just sounds Darker to me.  I got my kit from RS Guitarworks.  If you can live with 60 cycle hum its great, if you can't then stick with the stock fender.  the pots are 250k
