I know it's a nightmare to put a distortion pedal through a loop. So it's safe to say you cannot put a multieffects unit through an effects loop unless you weren't going to use the gain?

Basically, to get an optimal sound, it all depends (IMO) on how much gain you're using from your preamp.
Joe uses a decent amount of gain I think, so his modulations and delays will sound better in the loop.
I don't have an FX loop on either of my amps- a Fender 57 Twin and a Cornell Plexi. However, as I mainly worship at the altar of Gilmour (with the Joe's altar a marginal second place!) I tend to follow the Gilmour principle, which is wholly different to JB. David runs his amps crystal clean and bungs all his FX into the front end (I run the Twin clean and the Plexi at the point of sparkley break up- but still quite clean). I then get most of the tone through good fuzz, OD and boost pedals in the front end. My mods and delays are in the front end too. The issue here is that I have distorted the sound BEFORE the mods and delays, thus using the pedals effectively as a pre amp stage- the key therefore is that running distortions and delays into a gain stage will create mud.
So, you either shape your tone thru your amp preamp and use a loop, or run amps clean and use your fuzz/OD as preamps and then you can delay and modulate afterwards.
Does that make sense?
